Column Chromatography Column chromatography is a purification technique that separates different compounds based on their relative polarities and interactions with a stationary phase. Typical stationary phases for this technique are silica or alumina gels, which attract and bind polar molecules. Column chromatography is very similar to thin-layer chromatography, but allows for larger quantities to be separated and isolated, and, hence, is preparative. In a ‘microscale’ experiment, the column is a hollow glass tube filled with stationary phase that drains at the bottom. The sample to be purified is placed on top of the stationary phase inside the column and then solvent is applied above the sample and is forced through the column using gravity or air pressure. As the solvent runs through the stationary phase, it carries the least polar compounds at the highest rate, and they come out the bottom of the column first. Different fractions are collected separately to maintain purity. See diagram below: General procedure for running a dry column: 1) Obtain a short-tip glass pipet and insert a small piece of cotton or glass wool into the neck of the pipet using copper wire or a long-tip glass pipet. Do not ‘mash’ the cotton into the neck - it should be fairly snug, but not too tight. 2) Cover the cotton with a thin layer of sand, and then add silica most of the way up the pipet (leave about 4 cm). 3) Add a thin layer of sand on top of the alumina, and then add your impure mixture on top of that. There should be at least 2.5 cm of space for solvent remaining. 4) Begin by adding your least polar solvent and monitor the column. Use a fresh collection vial to collect the eluting solvent just before the desired product band comes out of the column. Continue to collect as long as you are sure that you are collecting only one product band. 5) Switch collection vials to a ‘trash’ vial to collect overlapping bands or solvent without any product bands in it. You may wish to switch to a more polar solvent mixture at this point. If so, it is necessary that the new solvent contain a significant percentage of the initial solvent to avoid complications (example: switch from 100% hexane to 70% hexane/30% ethyl acetate). Before the next band comes out, switch to a fresh collection vial as before, being sure to collect only pure bands containing only one component. 6) Continue this procedure until all bands are collected. Run a TLC plate of each collection vial to confirm their purity. Typically, the solvent from each collection vial is evaporated and the desired product(s) weighed and characterized. ***There are many different ways to pack and run a column. Typically, the alumina is loaded as a slurry, which means it is already immersed in the mobile phase. This allows the column to pack tighter for a better separation.

Why is column chromatography useful? Column chromatography is used to purify proteins of interest for small or large-scale production. Column chromatography is used to separate large pools of cells containing the protein of interest based on cell size. After cell lysis, column chromatography is used to separate cell debris, genetic material, and cell organelles from the protein of interest. What happens to bacterial cells during the cell lysis step? Proteins on the bacterial cell membrane and intracellular proteins are degraded to allow the release of genetic material. The bacterial cell wall and cellular contents, including proteins, organelles, and genetic material, are broken down by both mechanical and enzymatic activity. The cell membrane is broken down, while the integrity of the cell contents such as proteins, organelles, DNA & RNA, is maintained. What is the purpose of Wash buffer (WB) applied to the column after the supernatant? The wash buffer is used to remove the RFP from the column so that it can be collected. The wash buffer is used to remove hydrophilic cellular proteins that are not bound to the beads. The wash buffer is used to remove hydrophobic cellular proteins that are bound to the beads. Why do you have to spin the cell lysate before adding the supernatant to the column? Spinning the cell lysate will concentrate all proteins in the pellet without the genetic material and broken-down cell components. Elution buffer is a wash step to remove other hydrophilic cellular proteins from the column that are not considered protein of interest (RFP). Elution buffer has a lower salt concentration; it will cause bound RFP to return to its folded protein confirmation, releasing it from the beads and allowing the collection of pure RFP.
