In general, why are the BLAST cutoff E-values for DNA alignments lower than for protein alignments? The length of chromosomes is far greater than the length of proteins. DNA is made of 4 different nucleotides, proteins can be made of 20 different amino acids. All organisms contain the same content of DNA, but they differ in protein content. DNA sequence alignments require more computing time than protein sequence alignments. The DNA sequence database is much larger than the protein sequence database.
