Many protein sequences have separate domains. Consider a protein that has one domain that evolves rapidly and a second domain that evolves slowly. In performing a pairwise alignment with another protein sequence, would you use two separate alignments with scoring matrices such as PAM40 and PAM250, or would you select one "intermediate" matrix?
