Why are cilia important in the immune system? They are little enzymes that break down bad cells. They are large cells that carry red blood cells. If a pathogen makes its way into the mucus, the cilia will move it from the upper part of the respiratory system into the lower section so it can be broken down by the red blood cells. If a pathogen makes its way into the mucus, the cilia will move it from the lower reaches of the respiratory system into the upper reaches where it can be eliminated.
